Just wondering if anyone else out there uses Linux? any problems with compatibility?

You'll want to check out gpsbabel for doing waypoint transfers. You might also be interested in rickrich's scripts: http://geo.rkkda.com/

As far as being "compatible", I'm not sure what you mean. If you're asking if there are any mainstream programs for Linux, no. If you just want to send/retrieve GPXs from your GPS, then yes.

I just want to know if I am going to have problems plugging in a gps and transfering waypoints/gpx's/etc. Just the basic 'functionality' you require.

gpsbabel will do it for the majority of GPSs that people use.
